Although EFT can be selected as payment method for customer deposit transactions, it will not appear on the list for approval in Transactions> Customers> Approve Electronic Funds Transfer. The reason for this is because right now Electronic Funds Transfer via ACH Integration for Customer Deposits is not yet supported in NetSuite. This is covered by Enhancement 156472 - Transactions > Customers > Approve Electronic Funds Transfers - To be able to approve "EFT" from Customer Deposits.
The alternate solution for this is creating unapplied customer payment in place of the customer deposit.
