A journal entry will be displayed on the AP Register report if a Vendor is assigned to it. However, when the AP Register report is customized and filtered by Vendor : Name, these journal entries are being excluded from the report.
To resolve, make sure that the filter used on the report is Vendor(Line) : Name and not Vendor : Name. The entity on a journal entry is located on the line item. Vendor : Name filters the report based on the Vendor name on the main body field. Since we don't have entity name on the journal entry main body field, journal entries are excluded.
You can find Vendor(Line) : Name field on Vendor Register Transaction Folder > Vendor (Line) Folder > Name
